Pug, Que pretty much puts the nail in the coffin, a few posts up - without tossing spoilers.
But what started off as a supernatural murder mystery eventually turned into a bad sci-fi fantasy that bore no resemblance to the other material. And when I say bad, I mean really, really, really bad. I can say that was one of the worst games I have ever played with confidence, despite really enjoying the first half.
I pretty much also said how the game suddenly shifts from adventure game in 1/2 to last 1/2 being an action-based quicktime event game. There's like one or two of these, early on in first 1/2 of the game - which is okay. But later on, there's a shitload of them.
EDIT:
With tossing some spoilers on Indigo Prophecy / Fahrenheit
Basically, you go on and believe Lucas, who is one of the (main) characters you can control, is the killer of the series of murders...
...Only to find out some cult is using you as their puppet - so you have find The Indigo Child who has these insane powers they can grant to you - so you can save the girl who gets kidnapped, save the day and, save the world.
That doesn't even cover all the levels of ridiculous-ness this game had going on....
But it gets even worse than that.
At the end you have this stupid like Dragonball Z-style fight with some guy, and this weird like alien thing shows up and says it's some sort of AI creature or something? It was so utterly fucking nonsensical I don't even remember the specifics... but boy was it fucking stupid.

Right.
More ridiculous-ness coming.
And The AI was part of The Purple Clan, which is a group of AI's trying to rule the world and enslave the human race.
There's a bunch of clans/cult jocking for position in this game, keeping tabs on each other and trying to be Illuminati-like and want to take the world over.
I finished it up a couple minutes ago. Really good game throughout. Like the reviews though, there are some glaring plot holes and detract from the overall story, especially as it comes to an end.
A couple of plot holes that come immediately to mind are the memory cards. I _believe_ they show the same footage over and over again, which would resolve the plot hole as to how the memory cards get where they are (mainly the one in the gun clip). Otherwise, if they show up to date footage than it's not right how that memory card got into the gun clip.
One glaring plot hole comes in the form of Madison informing Norman Jayden at the end. Throughout the entire game these two character don't come into contact with one another (at least on my playthrough, it's possible they do come into contact depending on choice), so it was kind of awkward that that happened.
I'm going to go through some of the scenes again to do things differently or play through making different choices to see how it affects the ending.
Just finished it. Very fine title. Some of it reminded me of LA Confidential.
Got stuck again at fish tank! But restarted the game and it was fine.
I will admit that I shed a tear a couple of times. :P
I am almost 100% convinced that the inital plan was to have the shrink as the killer. That's who I thought it was going to be!
Here is a plot hole. How the hell does our hero keep getting visions of being the killer? How the hell did he get the origami in his hand? I thought it was the shrink putting that crap in his head through hypnosis.
I actually thought it was going to be Lt. Blake. I totally did not see it coming on who the real killer was.
I agree that those visions and his behavior at the start is not explained very well. Hopefully some DLC will fill in that plot hole a little better.
I've been going through a couple of the scenes again to see how it plays out if I do things differently. I might go through the entire game one more time to do things .
I was hoping it wasn't going to be Blake because I thought it would have been too obvious. Also, he just didn't fit the profile... the other thing is that when Madison learns the identity of the killer from his mother, her eyes widen dramatically as if she knew who he was. Didn't make sense.
